We think we've sorted it. I'm not quite sure of the mechanics as to how it was done, but changes were made for the virtual host link to the site. The web address elearning.massey.ac.nz was going through a proxy to then pointing at a server and the way in which it was done meant that the server could get confused by the extra "/proy"
